I'd say do all yer engine and drivetrain work first then worry about the body and cosmetics... Change all fluids... Rad as well... Get a new cap and rotor for the ignition system as well as plugs (Wires if need be) Check the rad cap and replace if need be... Fix all the leaks ya can find and check yer vacum lines and replace if need be... Oh seeing as yer changing the gear oil in the transmission and t-case ya may as well change the gear oil in the diffs as well. Take yer hubs apart and clean and re-lube as well. I use anti sieze compound in mine and brush it in very lightly... Don't over do it as too much grease can make the hubs stick as well. Check all the u-joints as well... If they don't have a grease nipple on them and it has been sitting for a long time... Replace them with Heavy Duties from yer local napa or wherever ya get parts from... they usually have a grease nipple in with them.
Take it for a drive after you think you have everything done... Turn the radio off and listen to yer buggy... Any wierd sounds? Investigate...
Anyways thats what I would do first... thats before I attempt any body work so I don't get grease and oil all over my fresh primer or paint.
